In E5hmC-seq libraries, 5hmCs are sequenced as cytosine, whereas 5mC and unmethylated cytosine are sequenced as thymine. As the modified cytosine of interest is not converted and is sequenced as cytosine, established pipelines for EM-seq™ or bisulfite data analysis can be used.
